Well I think they managed to cover up the first time pretty well. In tha VOY episode where Janeway tells the crew about Omega, they really believed what they were originally told (that it was a natural occurance, or something like that).
Lol that's so true. The whole universe in Star Trek is just so believable.
I am also a Star Wars fan, but certain things bug me in . For instance where do the humans come from? They have absolutely no home planet (that I know of). The way Star Trek is set out makes it seem like it's a part of a genuinely plausible future.

They may be able to detonate one molecule, but they certainly would not be able to detonate more. Just look at that TNG ep (the first duty, I think) where Wesley tried to cover up what happened, and Picard threatened to go public with it.
After seeing the effects of the first explosion, some morally and duty obligated officers in Starfleet would make sure that no more would be detonated.
I am a big fan of Star Wars, but if I had to choose one I would say that Star Trek wins. The sheer brilliance of TOS, TNG, DS9, VOY, ENT, etc cannot be matched. :D
In the context of the overall story I don't think they would ever use the particle, because it destroys a huge area of subspace, and they would never be able to use warp drive in the area of detonation again. Starfleet is too mindful of the future to do that.

To summarise: the one with the holographic ships is called "Basics, Part 1" (season 2), and the one with the Vidians is called "Fury" (season 6).
And yes the kazon take over the ship is Basics and Kes comes back in Fury.
